My only concern is on the technical side. It is not clear from Microsoft documentation as to how the limit of 16 cores is being handled and which cores it would choose when you have 32 cores on a server. So the question is more of a technical question as to whether there is any potential technical issue with this configuration — 2 SQL standard instances on a core server. I am more interested in whether there is a technical issue with running multiple instances of SQL Standard on a core server.

Wow, interesting! To completely avoid any possible repurcussions, though, you can simply set the affinity so that each instance has a defined and ideally different list to use.

Memory usage never goes above 16 GB in performance monitor. This is a machine that is used quite heavily and should show spikes in memory the memory usage is a flat line at about 16 GB. I am not concerned with the unused memory.

Your other process will get swapped to disk and back-into memory when they are scheduled by the os scheduler. Just wondering: you have a server with 64GB ram available?
